While he does kill Medusa in the first book, *The Lightning Thief*, he doesn't keep her head. He actually gives it to Luke, who plans to use it as a weapon.
Medusa's head is eventually destroyed by Annabeth in *The Titan's Curse*, so it's never kept by any character for a long period of time.
